I'm looking at buying one in the next week and I noticed that it has two holes in the carpet, padding and floor board from the prisoner cage that was installed.

The hole in the sheet metal should plug up easily with a rubber plug from Ace hardware or home depot.

The hole in the rubberized carpet and padding is a rectangular hole, about 4"x8", one on each side.  Any suggestions for "plugging" them up and not having them look bad?  Anyone know what cab companies do?

Have you tried JC Whitney?  They usually have nuggets like that.  I was part of the build of a Crown Vic cop car for a hobby stock class last season, they're tanks.  Fast tanks.
