Is there a recommended car cover with an open trailer?

None. I think anything you try will soon shred from flapping in the wind, and more importantly will abrade crap out of the paint. Make some plastic window insets for rain and skip the cover.

confirmed,  I tried to cover a crashed car once.  I think the cover  did more damage than the crash.  You can buy "crash wrap" from a commercial auto paint shop. (thick clear wrap with a mild adhesive)  A couple of wraps around the center of the car would cover the windows for probably $5.00.

easiest thing to do is use the original door glasses with the little L bracket sold by many or make your own. The car is water tight in a few minutes with no issues
